New 128 SNP Panel Available for C57BL/6 Substrain Characterization | Charles RiverNovember 2, 2012 - C57BL/6 is one of the most commonly used inbred strains for the production and analysis of genetically modified mouse models. However, multiple substrains are available from a variety of vendors, including Charles River. The discovery of substrain-specific mutations, such as the Nnt deletion (C57BL/6J), Crb1rd8 deletion (C57BL/6N) and a-synuclein deletion (C57BL/6JOlaHsd), as well as many SNP (single nucleotide polymorphism) differences uncovered by recent genomic sequencing of C57BL/6NJ, has highlighted the level of genetic variation between different B6 substrains. These polymorphisms may impact phenotype and influence the selection of a particular substrain for analysis in certain models.

Charles River has recently developed a 128 SNP panel that assays polymorphisms between B6 substrains, including C57BL/6NCrl, C57BL/6NTac, C57BL/6NJ, C57BL/6J and C57BL/6JOlaHsd. The SNP markers are located on all 19 autosomes and the X chromosome, and are genotyped by fluorescence-based TaqMan® assays on a Life Technologies OpenArray® platform. Assays for Nnt and Crb1rd8 are included. This panel can be used to characterize the B6 substrain background of a model when it is unknown or for accelerated backcrossing (MAX-BAX®) from one B6 substrain to another.

In addition to this new panel, we offer 384 SNP and 32 SNP panels for background strain characterization, backcrossing, mapping and genetic quality control testing. We also continue to offer a variety of standard and custom microsatellite panels for specialized projects, including fine mapping.
